7 9 2015 CARM rep comparison

Today I needed to compare the replicates of CARM. This comparison will let me know how trustworthy my data is and how likely the answers are compared to one another. To do this I ran the raw fluorescence data through the script I have written previously. I modified the script slightly to update some names so they make more sense on context of the material.  repcomparison.R

#pcrbatch creates a file with each sample as an individual column in the dataframe. The problem with this is
#that I want to compare all the Ct (labelled sig.cpD2) and generate expression data for them but these values have to be
#in individual columns. To do this I must transpose the data and set the first row as the column names.

#Now I want to get expression information from my data set. qpcR has a way of doing this but its complicated and I'm not comfortable using it.
#Luckily there is an equation I can use to do it. The equation is expression = 1/(1+efficiency)^Ctvalue. I tried multiple ways to get this to work in R
#but it doesn't handle the complicated equation easily.

The results look good with most of the reps being less than 1 Ct different from one another. The only problematic sample is the HC6 sample which appears to amplify very late in the program. In the first replicate it is considered no different than the NTCs in the second replicate it starts amplifying a few cycles earlier. Since its over a 3 Ct difference between the reps, it appears theres about a 10 fold difference between runs. This is not good but this sample itself has had other issues as evidenced by the graphs from the previous runs.
